Thats a lot of the ipks backed up, unfortunately a lot of them require manual configuration.
Most of the time you can go to /media/cryptofs/apps/usr/palm/applications/appname and try to figure it out. Rom dirs are usually /media/internal/something. Sorry, but Ive lost almost all interest in webos and the touchpad, maybe one day I'll fix all this. :-(
From googles cache (which will probably be dead at some point):
vba has roms in /media/internal/vba/roms , skins in /media/internal/vba/skins
dosbox need /media/internal/dosbox.conf (and minimizing it, then restoring it, restores speed)
gemrb expects a full installation of BG2 in /media/internal/bg2
mame4all needs roms in /media/internal/mame (first cleared with clrmame pro)
qemu needs a valid hdd image as /media/internal/qemu/hdd.img
